I'm not sure if someone already mentioned it, but one piece of advice is to sew with a shorter stitch length than normal. I made one flannel quilt and when I got ready to stitch the borders on, my seams were coming apart at the sides and I had to restitch all of them about an inch or so just to make sure I didn't end up with holes.

I've noticed that some flannels have more threads per inch than others and some are 'fuzzier' than others. I would suggest finding flannel with more threads per inch (it ravels less) and fuzzier (it's softer). Sadiedaisy's suggestion to use a shorter stitch length is good. Check your seams to see if any of them need reinforcing.
